Running Win 10 and the built in Mail program (Mail and Calendar Version 17.612.42001.0) The mail program automatically set the setting for my POP3 account and all seems to work well. Emails arrive and the mail and calendar sync with my windows phone. However in a day or so of receiving an email it will just. You should then be sorting and organising read mail into various folders; deleting anything you do not want and then compacting the folder to remove all traces of old deleted items. I completely understand folder organization, and I do have some for more important emails. But I'm not completely organized, so most un-deleted mails live in my inbox. It may not be ideal, but it's worked fine for me in the past. I have NEVER had emails disappear like this.

Something clearly was out of synch because the server had 189 emails that were not showing in Thunderbird until you repaired the index. Possibility: Do you have an Anti-Virus product scanning Thunderbird files and folders? If AV product located something amiss, it could have quarantined the file or attempted to fix that file. This could account for missing emails in that file and could also explain why the index was out of synch as AV may not know about the index file. However, usually you can see all old emails, but they show up as blank until you refresh index and then only see what is on server, thus appearing to delete emails, which in reality had already gone due to AV.
In your case it is almost as if, comcast had removed emails and Thunderbird was showing this, but then Comcast recovered 189 emails, which you were able to see after fixing index / resynchronising with server. I have pretty much come to terms with the fact that those emails are gone, though I still have them on the laptop for the time being. I don't think I want to attempt to migrate them to my desktop machine.

Depending upon settings, they may have been in a folder with a date or name of folder that they originally were stored under. If you subsequently deleted that Archive folder, then you deleted the archived emails within that folder. However, the original postee of question was talking about a Comcast account.
Are you talking about a comcast account? You are also talking about an entirely different as you chose to delete emails in an archive folder. It is rarely a good idea to ask the original postee of a question to help on a different account about an entirely different issue. In thhose circumstances would be advised to create your own question about your own issue.
But in your case it sounds like you have deleted your archived emails. Do you have a backup which you can use to restore them? If you logon to your webmail account via a browser, are those emails still visible? Mail accounts and click into one email in one of my inboxes, the remaining messages in that account disappear from view the instant I close that the message and return to my inbox. As such, it's not uncommon for issues like what's described above to take place after some sort of update gets installed, either to the operating system or a program. In this case, it appears to be an update to Windows 10, which — it should be noted — also includes an update to the Microsoft Live Mail program. (While you did not mention how you access your Yahoo! Mail accounts on your system, Live Mail is a common choice for Windows users because that is what comes pre-installed with Windows 10.) With that in mind, there is a good chance that your Yahoo! Mail accounts are no longer fed into the email program in the same way as they were before that update; alternately it could be that the accounts were not calibrated correctly when they migrated into the updated Live Mail program after the update.
Either way, this means you may need to adjust the setup of your accounts to ensure proper access. Because Yahoo! Mail is essentially web-based service (Live Mail downloads messages from the Yahoo! Click on a message and read and reply to it — are you able to access the email and send it without issue? When you return to your inbox, are your messages still there or do they disappear in the same way they are disappearing from the inbox in your email program? If you can access your messages in Yahoo! Mail webmail and can access and send email without problem there, then chances are the email program you are using is at fault here and you'll need to access the settings of your account in that program to make sure your accounts are set up properly. Each ISP has specific settings for this (Live Mail may have inserted default entries during the migration so you shouldn't trust the program entirely to do this) and they should be able to provide you the correct mapping entries for the account in just a few minutes. In speaking to them, also specify that you want to set up your accounts for IMAP not POP3. POP3 accounts tend to download account information to a single location but do not make that information available to other mediums.
